if anything i would imagine thing would get hotter with the box flipped; heat rises. i'd be surprised wif there were any cooling benifits of flipping the chassis. heat related tonal differences would probably be low too... i mean; obviously a tube behaves differently at different temperatures; but the difference between a tube running a 40c and a tube running at 45c is likely minimal.

As an experiment, you could turn you amp upsdide down and play it for a few hours & see if it sounds better!
