When you say input transformer are you referring to the power transformer (PT)?
I believe it mounts with #10 hardware but it may be #8. There is bolts already on the transformer so you should be able to just thread the nuts right on.
You can either leave the existing nuts on and there will be a small gap between the chassis and transformer (perfectly fine and normal, most often done this way) or you can remove the nuts and mount the transformer flush. Either way you do it your going to be used lock/tooth nuts for the inside of the chassis.
If you do take the transformer nuts off be careful as you can pull the transformers end bells off.
